Leon was the chairman of Cynthion Group. The Southern Boss only ordered the three to capture Leon alive as he wanted all the confidential business information concerning Cynthion Group. With all those recipes for the alchemical pills, the Southern Boss would be able to gain full control of the company.

Iris was Leon's girlfriend, and Cynthia was the president of Cynthion Group, which made them both core members of the management. Hence, the Southern Boss assumed that they knew about the recipes too.
